Tons of DNA, RNA data was generated among lots of species in past two years because of next-generation sequencing technologies. This brings new opportunities for proteomics studies because we could build new reference proteome database for any species. In past 20 years, the Mass Spectrometry technologies were also improved a lot. Proteome starts to be considered as another large-scale, data-driven research direction just like genome in ten years ago.
Current MS-based proteomics is an analysis of huge throughput and large scale, which is different from some traditional experimental methods. The new technologies have greatly enhanced the ability of protein identification, efficiency and accuracy.
At first time, we are 1) constructing new reference protein database; 2) better accuracy peak reorganization algorithm; 3) better quantitative comparison pipeline; 4) powerful in detailed analysis for not only proteome itself, but also for genome, trancriptome, epigenome; 5) more are coming, such as robot sample preparation and digest pipeline, data analysis, etc.
With our great experience on genome and transcriptome, proteome can be easily extended to in-depth analysis for any species (animals, plants).
